Clarification on Alistair's subconscious mental defenses:

It's like a Somebody Elses Problem field, except not that powerful. Just makes you say, "Oh, that guy isn't important" and not pay a whole lot of attention to him. Just makes it simple to be distracted from him. If you are in a conversation, it isn't powerful enough to draw your attention away, since he is the only thing to focus on. However, when he goes inside, he could just slip into a corner and no one but the Templars and Scarab would really pay a whole lot of attention to him, save maybe Agora's character, since he is so paranoid the crazyness overrides it.

Also, the effect is so tiny that the Templars and Scarab probably won't notice anything against their mental defenses. Basically, it's an anti-muggle ability, more for drawing attention away from him when dealing with NPCs and random bystanders and slightly enhancing his already good facade of normal sanity that distracting player characters.
